which one is better either getting iit seat in iit varanasi (BHU) or IIST

Both of them are good and well reputated college . Talking and infrastructure, facilities, faculty, recognition. Both of them are good in all the aspect.
Talking about placement them iit varanasi offers more salary package than iist. Averagesalary offers by iit Varanasi is around 15lpa while average salary offer by iist is around 9.14 lpa.

You haven't mentioned your marks here. so to answer your question, one need to qualify the cut off marks of their respective category. You need to refer to the cut off marks of this year 2020 for your category.
For Bsc Maths group there are 2 colleges through BHU UET Counselling

2. Mahila Maha Vishalaya, General-152, EWS-129, OBC- 129, SC-79, ST- 33

Your rank is quite good, so yes there will be chance of getting selected In Plant biotechnology and the cutoff of the course vary approximately between 250 to 230 for general category and for the ews Category it vary between 200 to 160. So yes there will be high chances of getting admission In Bhu.

The minimum seats for msc applied microbiology is 10 and the maximum is 40.
So with ST rank 12 you have fair chances in getting an admission as the last year as the last alloted rank was upto 160(All categories) also Only 16 out of 31 seats were reserved for general category for last year.
The minimum eligibility for appling to this course is B.Sc. (Hons.)/B.Sc.(10+2+3) pattern with any two of the following subjects: Botany, Zoology,Biotechnology, Microbiology, Chemistry, Industrial Microbiology, Life Science, Environmental Sciences and at least 50% marks in aggregate in the concerned degree.

As per last year(2019) the cutoff for BHU UET for Bsc.(Hons) Maths group for ST ( M and F) was from rank 1-308.

So you have a good chance in getting the college according to the previous year trends but there can be a change in rank this year so nothing can be said for sure.
You may get a hostel too provided your parents are not residing 8kmfrom the university campus keeping in mind the vacancy status.You can copy paste and visit the official hostel manual

- Students seeking admission to B.SC Agriculture have to appear in the Undergraduate Entrance Test for B.Sc Agriculture (UET-Ag) which is conducted by the Controller of Examinations, BHU.
