If you want to go for academics and if you want to be a professor or a researcher then Environment Science will be a better option for you. As it is a more theoretic subject you will get a lot of scope in the theoretic as well as experimental side of Environmental Science.

There is not much difference because the main focus in both environmental engineering and environmental science course is that a student has to understand about environment.
In environmental engineering, students learn the application to engineering design and implementation. In engineering course, students cover multidisciplinary concepts that connect environmental, physical, chemical and biological sciences with engineering.
In environmental engineering, there are subjects like thermodynamics, hydraulics, mechanics, advanced mathematics, statistics and computer modeling, geophysical, water resources, coastal and ecological engineering.
On the other hand, students in environmental science study about geological science, ecology, hydrology, public policy and political theory, economics and research methodology. As you are from the civil environment is a good option but as far as the scope computer science is a better option. If you want to make your M.tech in other countries you may have good scope and salary in environmental engineering but in India Computer Science is better.

After B.Tech in Civil Engineering you are eligible for both M.Tech in agricultural engineering and M.Tech in environmental engineering. The only way to compare the two is with the job prospects they offer.
The average salary offered for an agricultural engineering with masters is - 1.5LPA to 3 LPA
And the jobs that will be offered - Research scientist, Agronomist, Breeder etc.
For an environmental engineer with masters
Average salary - 4 to 6 LPA
And the jobs - Research Assistant, Assistant Professor, Environmental Specialist, Technical Test Engineer, Bio Research Assistant, Project Assistant/Associate, Health & Safety Administrator, Environmental Engineer, Environmental Officer etc.

Both are very good course and both have very good scope in future. But when it comes to doing a course, you should go for the one where your interest is and which excites you more. I would personally suggest you to go for agriculture engineering because, India is anagricultural country.Agriculture and its allied activities act as main source of livelihood for more than 80% population of rural India. It provides employment to approximately 52% of labour. Its contribution to Gross Domestic product (GDP) is between 14 to 15%.So having said that i see more opportunities in agriculture sector so i would recommend you to go for that.

Environmental Engineering is preferred over B.Sc in Air and Water Pollution. There is good scope for Environmental Engineering and good jobs are also available. Average salary for candidates who have completed this course is in the range of Rs. 1.8 Lakhs to 3.5 Lakhs. If you want to get high pay then you should do Masters or should have minimum 2 to 3 years experience. You can also try for government jobs. Government jobs like Assistant Project Associate, Process Associate, Assistant Engineer etc.
