Maintaining proper attendance while pursuing an elective course is more important than that of maintaining in regular courses. Since you have missed the criteria at an edge, you can still apply for a medical leave and provided it to the CoE in person with proper approval from your department should help. This procedure should be carried out in a proper way, so consult with your college faculty in-charge to get the job done.

To be very honest the chances of flourishing in any stream or course completely depends on someone's interest. If you are genuinely interested in that subject you will definitely flourish.
But as you have asked my opinion I will suggest you to go for food technology. Both the other are also good but they are more lab oriented and hence less growth is there . But MSc in food technology will help you with different jobs in both laboratory as well as field related and hence will help you with good income as growth in career.
Rest it's you who has to decide.

As per my knowledge, main core subjectives always good than core subject with specialisation. Because in specialisation subject you can get a limited knowledge about the core. So my advice is that you should go for general microbiology course then then any specific area of microbiology, but if you have a interest in the same you can go for that. Hope this will help you
