to apply for phd course , the candidates must have completed master degree course on m.tech course in relevant discipline , gate score is important to select for phd courses, you have to separately apply for each of the iits, or nits or any other central funded institute by checking the eligibility criteria, availability of subjects offered for phd courses.

surely being in the list of selected few old iits have it's own perks but iit patna also doesn't lags behind quite that much. in terms of placement iit bhu and faculty iit bhu is far ahead but do check for the difference in trend.

Being from IIT Patna, you can expect a bit biased answer.

I do not have much idea about IIT Jodhpur but I can certainly vouch for the fact that IIT Patna has better infrastructural facilities than IIT Jodhpur since we have been in our Permanent campus for past two years and IIT Jodhpur has recently shifted to their new campus just recently so it would take time for them to adjust to the new setting.

IIT Patna has approximately 10 more seats in CSE Deptt. than IIT Jodhpur ( I am not aware of the 2017 Seat Matrix though )

Last year closing rank of civil engineering for OBC candidates was 2444 in IIT,patna and 2545 in ISM,dhanbad. So your brother have chances to get admission at both places.
