I uploaded wrong cetificate document in Haryana NEET Counselling. Would I get an option to update the document during correction period? Or should I just register a new account and refill the form?

If by any chance you have uploaded the wrong document or filled some wrong details in your profile, all of these mistakes can be rectified once the correction window opens.
You will be notified about the schedule of correction on your registered email id or registered mobile number, just upload the correct certificate as soon as correction window opens.
If you have uploaded the wrong category certificate and you don't upload the correct one in time, then you will be considered a general candidate and will be given seat based on that only.

Through Maharashtra State Quota NEET Counselling 100 percentage of Private Colleges seats and 85 percentage of State Quota seats are filled.
Though you get seat through counselling there won't be 50 percentage reduction in your College fees. You need to pay the amount set by the Fee Regulation Committee in the State for the College based on your category.

With this 95 percentile and a good enough academic record you can expect calls from many IIMs but getting a call from the Top IIMs will be very hard and almost impossible, also your OBC category will provide you an extra advantage during selection.
IIM you can expect :
IIM Ranchi ,Trichy ,Rohtak , Shilong ,Jammu ,Amritsar ,Kozhikode ,Nagpur ,Udaipur , Raipur etc.
These are just expectations getting a call will depend on many other factors like you academic background , work experience etc.

While filing application for CGL I have my OBC NCL which is valid for 6months only but after 1.5yrs during document verification I was unable to produce latest OBC NCL as my fathers incomes exceeds the limit.Will they consider the certificate which I had at the time of application filling?

As per your query , let me tell you that this situation totally depends on the college what they want to do. If they would ask for the newer one then you need to produce the new certificate although you wont be able to do so as your father income has been exceeded.
But if they don't ask submit your old certificate.

The least cutoff scores for MBBS candidates under all India quota for neet examination is Goa Medical College, Bambolin. However, there are other states such as Manipur, Nagaland and others which of relative low cutoff for reserved candidates.
