i had science maths in cbse 12th and i had 6 subjects English, physics, chemistry, information Practice , physical education and maths . i passed in 12th by top 5 subjects criteria.but got rt in maths and overall passed in 12. and i overall passed 12th. can i start preparing for upsc along with clg.

BBA is a very popular course amongst the 12 passouts. And to make to make you happier, the elligibility criterion for BBA is minimum 50% aggregate in your 10+2 and you can be from any stream be it science, humanities or commerce. It is a three year programme and is of 6 semesters.

mt application got rejected in 1 cutoff because my percentage was not elligible for that cutoff and they also told me my correct best four is 82.5 after including physical education in it and they did not deduct 2.5 ( my course is bvoc web designing ) now i am bit confused , i will deduct 2.5 or not

I guess you are referring to Delhi University since you haven't specified any college or University. For every course there are some eligibility criteria and best 4 should be calculated accordingly. You must have been told for that particular course in which you were not matching the eligibility percentages. For future reference, calculate your best 4 percentage in adherence to the course for which you want to take admission in. Also, apply in the colleges checking the percentage for the category to which you belong to. Many colleges provide 1% concession to female candidates. So also keep sure to check that. You can also check out your suggestive percentage for different courses. Although they are not always accurate. Because, sometimes it happens that when you add a non listed subject, even after deduction the percentage is higher as compared to when other subject was included. The eligibility criteria for Merchant Navy is that you should pass your 10+2 with PCM and have at least 55% marks in your 10+2. Normal vision is preferred but glasses upto +2.5 or -2.5 is allowed.
As you didn't have Physics you aren't eligible for Merchant Navy examinations.
