I have a doubt in filling application I haven't filled my final year MCA marks because results are not announced so I entered option waiting

Well i understand that you have not filled my final year mca marks because the results are not announced yet, so technically you can not do anything , that's why you filled waiting in the optionn you were asked for. So i don't think that you will face any problem .
