Both of them are good. But out of two ,NIT Manipur is a better one. CSE is a course that is very high in demand. Hence you need to analyse the university before deciding. Since they are top ranked universities in the nation and there is not exactly much of a difference in the quality of education since they will be given maximum attention and facilities. But due to the ranking of various factors I would suggest this university. Also, IIIT kurnool is relatively new and hence has not received any ranking from NIRF

And it also matters that what is your personal choice of course since they are different departments.

Infrastructure and college life:

NIT Manipur has a good infrastructure with well equipped labs and classrooms. Hostels are pretty decent and nice environment is always maintained. You can see that the campus life is going to be really well. College life is good with the right kind of atmosphere given to the students who come from different places.

Fa culty and quality of education:

All the faculties are qualified and experienced over here. And education, curriculum is made in such a way that students are made to acquire more hands on knowledge than just the theory. It is not just the books and classes. Focuses more on practical knowledge than the theoretical one. Education quality and the way guidance is given is really good.

Placements:

Placements are  good as good companies visit this college. students gets placed and opportunities of internship is provided to the students from companies.

So, according to your JEE Mains rank, I'm really sorry to tell you that it's nearly impossible to get into any IIITs, not even IIIT manipur for general category( I'm assuming that you are from general category, because you didn't mention any specific category) . The cutoffs for NITs are very high as you might be knowing, they being one of the best colleges in the country.

With this rank it is difficult to get NIT agartala

Although you may get seat in good engineering colleges. It all depends upon cut off and it varies every year. Cut off depends no if candidates appearing, qualifying, seats available, last year's trends, difficulty level of exam.

NIT Agartala 2019 cut off for OBC category was

Biotechnology and Biochemical for male it was 14,122 rank and for female 19,773 cut off

Computer science for male it was 5878 and for female 5962.

Hence it is difficult to get in NIT but you should try other colleges.
