Percentile is the percentage of candidates who have scored equal or below marks than you. JEE Main conducted in various session and the question paper varies with each section so to eliminate the difficulty level variance the normalization of score is done. For example in session 1 a candidate's highest score is 270 out 300 then this candidate is given 100th percentile and the percentage of candidates who scored less than 270 will be given 99th percentile depending on the score and in session 2 if a a candidate's highest score is 220 out of 300 then this candidate is given 100th percentile and it's preceding percentile is given to the candidates who score less than 220 depending on the percentage of candidates and their score. So percentile doesn't remain the same always and it is difficult to predict prior to exam you should aim to score in between 180-200.
There is no connection between first phase and second phase of JEE, its only for getting into the second phase which you have been selected. If you have secured 98 percentile in JEE Mains then there way much hope to get selected for JEE Advance and also to get good NIT colleges on the basis of JEE Mains. So work hard you can score more good in second phase as second phase will decide your near future and one more point every year there is no fixed cut-off for JEE Advance so its upto to you that you can score.

as you said ,the analysis of jee mains ,it needs 98 percentile for first round. but i would say you that,it was just prediction, because of covid-19 pandemic , the percentile criteria for first round may decrease to 96 . and for 2nd round it may be starts from 91 to 93,so, i would strongly suggest you to dont loose hopes. these are only prediction. all the best for your future..!!!
