Hi,

You can apply on the basis of BOTH your JEE as well as your AEEE score as it gives you a better chance of getting into the college and branch of your choice.

You would be alloted a seat on the basis of BOTH scores and you could choose the one which offers you the better opportunities and which you want to take.
