after completing your bachelors of ayurvedic and medicine and surgery , you can do MD or MS in ayurveda , BAMS graduates are eligible to pursue their higher studies in many medical related fields some of them are master's in public health , masters in health administration , post graduate diploma in emergency medicine and many more

Yes , you can do Doctor of medicine in Ayurveda after BAMS . All you have to do is to give NEET PG entrance for this and you have to select a subject for MD course as per your choice in a particular field . As of now most of the students prefer clinical subject because they can practice in Ayurveda hospitals for as an non-clinical subjects .
You can choose clinical subjects like pancha karma, kaya chiktsa, shalya etc as they have high demands in Ayurveda . Else for non-clinical subjects you can through many subjects like MAULIK SIDHANT , RACHNA SHARIR ( Anatomy ) , Ayurveda Samhita and many others . So , select any one subject you are interested in and want to specialize in.
