Can I do MSc Epidemiology after Bsc botany with 50% overall mark?

Yes. You can defintely go ahead and do B.Sc. with Epidemiology. There are several good government and private colleges and universities which provide admission on the basis of entrance and interview.
Kindly check the "course" section of the college for the curriculum.

Now see there are various colleges in India which provide this course. But you have not mentioned in which college you want to get admission. in general for top colleges to get chance in this course you just should have a graduate degree from any branch with minimum 55% marks in aggregate.
