Yes, of course you can go for software engineer after writing IIT JEE exam. In fact the topmost software engineers in India are from IITs and not only this many are CEOs and at high position of premium tech companies of world.
Now after you write JEE exam and get selected in IIT or NIT, then you will be having option to choose branch and the most preferred branch for Software aspirants is Computer Science and Engineering. See IIT JEE is not any exam but the JEE-Advance is an examination that is conducted to determine the eligibility of student for admission to engineering courses offered by IITs. Now if you clear JEE-Advance with good score then you can get any IIT and if you are interested towards software engineering then you can go with CSE or IT branch and Software engineering is also not any kind of course but a field of study.
Now as per the previous year's cut-off data if you have to go for CSE branches in IITs then you should try to secure your AIR under 5000.
