Chemistry is a subject where the strategy to cover this subject varies from person to person. Some would start with organic as this requires less of learning and more of rigorous practice. Some contradict by saying that inorganic is tough and hence they first complete this segment and move to the organic part. If you feel that organic chemistry is something which you can cope up with and can actually dedicate the time required for the practice of synthesis reactions, I would say go on with it.
However as regards JEE, try to organize your study with the weightage of each topic on the paper because smart works pays off more than hard work in these exams.
