Can students of punjab from CBSE board can apply in MU

Yes. Both Manipal University and University of Mumbai have students applying from all over the country. Eligibility criteria for Manipal University is a minimum of 50% aggregate in 12th boards in required subjects. The eligibility criteria for University of Mumbai is a minimum aggregate of 45% for General category and 40% for SC/ST/OBC/PwD in required subjects.

The common eligibility criteria of Mumbai University 2019 prescribed for the different programmes offered is that the candidates must have completed their class 12 qualifying examination or equivalent from a recognized board or university. So, yes, you are eligible of course.
