The Main Factor which is used to distinguish between two branches is PLACEMENTS.
According to the stats of 2018, here is a detailed placement report of CSE and ECE branch in IIIT Hyderabad-
1. 100% placement in both CSE and ECE branches.
2. Highest Package of CSE- 42 LPA and Highest Package of ECE- 39.80 LPA
3. Average Package of CSE- 23.55 LPA and Average Package of ECE- 17.98 LPA
4. Lowest Package of CSE and ECE- 7 LPA
Therefore, CSE is slightly better than ECE.

Ece in IIIT Hyderabad is really good. From the second year, they start teaching core courses. Nothing to say about the top class infrastructure. The robotics centre has some cool projects going on.
Furthurmore, the placement for electronics branch are improving day by day. If you're really passionate about electronics and want to be one of the best, then IIIT Hyderabad will the best choice.
