Yes you will have to apply separately for councelling for some of the private Universities. They will take NEET UG scores and prepare their own Merit list for seat allotment in their institution. All the best!

For all private colleges you will have to apply separately.
But for colleges taking admission through 85% all India Quota, you will not have to apply for them separately.
1. Through all India 15% quota in government colleges. (Counselling for this will be done by CBSE and hence you not need to apply for every College separately.)
2. By applying for a particular private college.
So yes you need to apply separately for each private college because every private college conducts it's counselling separately on its own.
If you are looking for 15% All India quota, then you don't need to apply separately.
There are some colleges in which you might have to apply separately.
