Yes they do matter as candidates who apply through jee advanced channel for admission to engineering courses must have scored a minimum of 75% (65% for reserved category) in class 12th to qualify for admission in IISER although clearing this criterion does not assure admission a separate cutoff list for candidates getting admission through jee advanced is published.
