No if you score less marks in JEE and good marks in MHCET then you will definetly get good government college in Maharashtra through your CET score.Admission to various engineering college's in Maharashtra totally depends on your CET score JEE score are not counted while taking admission in engineering college in Maharashtra.
JEE Main score's are considered only while taking admission in NIT's,IIIT's and GFTI's.

CET marks will get you admission in any college except NITs and IITs and autonomous universities / deemed universities, So if you have good scores in CET you can go for admission into the top colleges . These colleges are reputed too , But each state has its own CET so it limits your chance of admission to that particular state only.
On other hand JEE Mains scores are valid throughout our country and 15% quota for admission is available. So if you do get there good marks you can go to NIT or else where.
Finally compare which colleges you might get through JEE and CET and then choose . Ex if your CET marks are good and you are getting admitted into top college in your state dont leave it.
So JEE marks dont matter unless you have a greater score in JEE MAINS compared to CET
