For aiq, if cutoff is high (like >560), then why are the unfilled seats of aiq is being returned to state govt?

It is true that for AIQ the cut off usually goes above 560 for the government college seats in the first round of counselling . The seats which remain vacated go for the second round of AIQ counselling.

The cut off being set means that even if all seats remain empty then too no one with less marks get admission. And if MCI does lower the cut off then there will be chaos as many candidates fill private colleges in AIQ became of low marks . Lowering the cut off means depriving these candidates because they applied earlier .
