Organic chemistry and Physical Chemistry makes for a major portion of JEE chemistry, both Mains and Advanced. Some good books you can refer to are (before referring to these books, make sure to read NCERT properly so you have a knowledge of basic concepts.) :

R. C Mukherjee
Organic chemistry -
O. P Tandon
M. S Chauhan (for numericals)
Morrison and Boyd
L. G Wade
The key is to understand concepts better before moving onto numericals and tough questions.
