Yes you can apply for the same college both through the state quota and all india quota.

MCC conducts counselling for 15% quota seats of government medical college, all seat of AIIMS JIPMER DU colleges, VMMC,and IMS BHU

And state authorities does counselling for the 85% state quota seats. So you can apply for both.
