how much marks i would obtain in JEE if i only refer NCERT books

It totally depends on your preparation that how much you will score in JEE Main. If you read NCERT thoroughly you can easily score more than 200 marks in JEE Main. You should go through previous year papers to understand the exam pattern and level of questions.
Try to solve as many as MCQs for your practice and complete mock test series to analyze your preparation level.

Yes, syllabus is based on 11th and 12th class. So, NCERT plays a good role in your preparation. NCERT books helps you to clear you basics and to build your fundamentals strong. So, your first priority should be to complete NCERT books.
