Hello Aman Mishra,
I would say yes, it is difficult to take admission in Jamia Millia Islamia—With limited amount of intake and increasing number of applicants it surely is difficult to secure a seat. This doesn't apply only for Jamia, it applies for all entrance exams. Since Jamia is a Muslim minority University so the Muslim candidate gets slight advantage but we must also take into account that the number of Muslim applicants is more in Jamia.
Now let's talk about the quota:
To make you understand the seat break up in Jamia let me take an example. Suppose there 40 seat in course. 50% i.e 20 seats falls under the general. 30% i.e 12 seats falls under the Muslim quota. 10% i.e 4 seats fall under Muslim women. 10% i.e 4 seats for the Muslim OBC/ST/SC. If there applicants who are “specially abled”, “Jamia internal”,“Kashmiri migrants” they will get 5%of the total seats.
Unlike Delhi University, Aligarh Muslim University etc. there is no quota for Jamia students in Master's course (example: MSc, MBA , MCA etc). Delhi University has 50% internal (excluding some courses like MBA in FMS etc). Aligarh Muslim University also has internal quota. Although Jamia provides internal quota in the Bachelor's degree to the Jamia school pass out i.e 12th passed.

For further details on the seat distribution please refer to the Jamia prospectus which is easily available online.
Although it's a little tough for the non Muslim candidates to qualify the exam but it is not impossible. I have many friends some of them are my classmates who are non Muslims and they qualify entrance exam easily.
