I am doing my graduation from btech mechatronics and wants to give gate cse to do mtech cs from iit or nit but are every iit or nit allows mechatronics graduate?

I hope you are doing good. I would glad to aware you that you need have to score 6.0cgpa or 55 percent in aggregate in your bachelor of technology degree for getting admission into IITs . You also need to have good rank in gate to get admission tier-1 college of India . Dont wait for the last year of bachelors to start preparation , just make a proper roadmap and start asap

You can write Graduate Aptitude Test in Engineering (GATE) if you are belong to any stream in Engineering. Yes, you can write CSE GATE examination though you belong to Mechatronics background. If you qualify in the exam and get seat then not NIT or IIT will oppose you to do M.Tech in CSE.
