I got 59 percentile in jee mains . I belong to SC category. But got comp. in one subject in CBSE board exam still eligible jee advance?

The JEE Main cut off for SC candidates is 54.01 percentile. So yes, you are eligible for JEE Advance. Good luck.

Since I got compartment I am less likely sure to get minimum 65% in cbse board exam. Can I get admission in IITs and NITs ?

Sadly no. If you score below 65% in board exams, you won't be eligible for IIITs, because that's the eligibility criteria for JEE Advanced. Some NITs do have different eligibility criteria lower then 65% (For SC/ST). Check out the official website for the same.
