I have an option of choosing CSE in SRM vadapalani or ECE in VIT Chennai . which is better ? ( I am interested in both courses)

Both the branches have their own importance, they are both required in industries, you have to choose branch according to your interest, both the branches are equally better.

Does the college I choose make a difference ? Because , I am interested in both the courses.. and I have one course in vit Chennai and other in srm vadapalani..
