As far as I know that 1000 Rs are non-refundable. So yes you can participate. If I may point out, the best seats go in the first round itself. You can opt for upgradation after you pay the seat acceptance fee and the other choices you have filled in will be considered.

Else you can register afresh and fill in choices again in the second round and see where you will get. AND yes you have to pay that counselling fee again
