Yes, if you wish to participate in the BAMS counseling then you will have to register yourself on a different website that conducts counseling.
Ayush Admissions Central Counseling Committee (AACCC) of Ministry of Ayush, Govt. of India, New Delhi is conducting Online Counseling for allotment of 15 % All India Quota Seats of Under Graduate (BAMS/BSMS/BHMS)/Post Graduate (MD/MS) courses under Govt./Govt. aided Ayurveda/ Siddha/ Unani/ Homoeopathy Colleges, Deemed Universities (100%), and Central Universities/National Institutes.
AACCC-UG Counseling
• 15% All India Quota UG (BAMS/BSMS/BHMS) seats of Govt./Govt. aided institute of all States/ Union Territories.
• 100% seats of National/ Central Institutes.
• 100% UG (BAMS) seats of Banaras Hindu University, Varanasi, Uttar Pradesh.
• 50% Unani seats of AMU, Aligarh, Uttar Pradesh.
• 50% BAMS & BHMS seats of NEIA&H, Shilong, Meghalaya.
• 100% UG (BAMS/BSMS/BHMS) seats of all Deemed Universities.

I want to inform you that as you have told me you need not to fill any other applications if you have filled for state counselling all included in one application.
If you want to fill in All India Quota then yes you require to fill form on other website which is aaccc.com whereas for medical counselling you have to register on MCC.nic.in
