CBSE is responsible for holding the examination.
The eligibility criteria have been provided by
Medical Council of India (MCI) which is stipulated in
the Information Bulletin. Many queries are being
received on the eligibility criteria from candidates
who have passed from open school, private
candidates etc. Such candidates are advised to
follow the instructions given by MCI. CBSE has no
role to play in it. Therefore no reply to any such
query on the eligibility condition will be given by the
CBSE.
To ensure your eligibility, the simple formula is that
you kindly verify your eligibility by ensuring that you
must have studied Physics, Chemistry, Biology/Bio-
Technology with English (Core) continuously for 02
years and must have secured 50% marks
individually and otherwise.

As far as I can read the eligibility criteria, yes you are eligible for NEET 2018.
CBSE bars those private candidates to appear for NEET 2018 who have not done regular schooling in Class 12 and haven't appeared for practicals as well. However, given your status, I assume you did you schooling as a regular and continuous student and passed all the practical exams of Physics, Chemistry and Biology at Class 12 level, while failed in a theory exam for which you as a private candidate and passed it.
Provided you have studied English, Physics, Chemistry and Biology for two years as a regular student in a school and passed all the practicals in Class 12, you are eligible for NEET 2018. Only because you failed in some Class 12 subjects and had to appear for the subjects again as a private (compartment) candidate does not make you ineligible since you have received practical training for two years through regular schooling.

As per NEET eligibility criteria, a private candidate cannot apply for NEET but if you have studied PCB regular in 11th and 12th then you can fill the form as it should be accepting it. You can confirm from your school/class teacher if bio is an additional subject or not. Also if its an additional subject it is mentioned in the marksheet as well. If it is not then go ahead with filling the application form.
