I have filled the Fee Waiver option as yes but it got changed automatically by the verifier during the process of verification of the documents.Is there any option to do it yes? Anyone has any idea?

Getting admission into a college by means of TFW scheme ( Tution fee waiver) depends mostly on your Annual family income. If a student has very less family income and is unable to bear college fees and it's expenses related to college education, then only he is given the TFW scheme approval.
If your family income does not fits according to the guidelines for TFW scheme, then maybe the verifier has rejected/ corrected your form seeing your income certificate and would have changed it. You would have to clear that out from the concerned authorities during the verification process or councelling process.
But if your income fits accordingly for the TFW scheme, then you must contact the verification process coordinator or other related authorities about the same.
You cannot change it. Only the document verifier and the concerned authorities can do it and regulate it

I had uploaded the income certificate as well. I have sent many mails to upsee.helpdesk@aktu.ac.in as well, but could not receive any feedback.
I have also tried to connect on the help line numbers, it got connected only once and the person had told me, that this option will be changed by today from their end. It is not changed yet.
I am helpless now because no one is picking call on helpline numbers as well. Could you please suggest any further option whom should I contact?
Any kind of help is appreciated.
