As you know, NIOS is 100% legit board and the certificates it offers are very genuine as its registered under MHRD govt of education.

So, you don't have to worry about keeping two marksheets as at the time of application process for any institution you can only provide one certificate.

However, you should know a thing that private institutions generally don't accept NIOS students.
