I think, instead of going by one or the other method, they will go by taking an average normalised scores out of both the scores and then prepare a merit list. This will be a better measure as it will not depend on a single score, which can be disastrous for some students. Of course, there will be a lot more factors too. The decision depends ultimately on the admission authorities, so let's a=wait for them. Good luck!
