Well it all depends on your interest. If you really want to do MBA along with CA then it's definitely going to be fruitfull.
As you already have a good knowledge about what all gonna be taught after getting admission in a reputated college so do it will help you very well all along the 2 years studies while pursuing MBA degree. Top colleges like IIMs gives a little more preference to non-engineers in order to promote diversity in their college. You will also be more comfortable during the interview procedure as you already have a pretty good knowledge.
I am currently pursuing my MBA degree from IIM Kozhikode and even in my batch there are 3 CA's who are pretty good in everything. So I mean to say it is not a tough thing you can definitely do it if you have a real interest in doing management. Pursuing MBA from a reputated college will definitely add a big start to your CV along with CA which will be useful All throughout your life.
Now in case of preparations as you said you have flexible time so start preparing with basics. If you can't find time to Join a coaching then you need to start preparing with basics from good books like Arun Sharma which is pretty good for quantitative ability. For Verbal Ability you need to start reading lots of good books, newspapers. To improve vocabulary memorize 5 new words each day along with their meaning and correct pronounciation and use them in your daily conversations so that you can remember them in a much better way. To prepare for RC section you should start analysing the passages in order to figure out Author's tone, way of communication and message it wants to deliver.
Along with this also start attempting online mock test atleast once in a week and analyse the solutions which will help you in overcoming your mistakes and come up with a strategy to attempt your paper which will definitely help you in improving your marks and percentile. It will also help you in figuring out your strength and weakness so that you can work accordingly on them.
In short if you really interested in management then you should go forward for it and you will definitely will be able to do it.
All the best!!
