I might fail in one subject(math2B).But will I still get admission in manipal if I pass the entrance and get my marks through compartment

Guess what? You have nothing to worry about. This is not a placement cell that you'll lose your chances of getting placed into a top brand, this is about higher studies. Even IITs, DU, and many other top universities (except, perhaps, IIMs) allow admission to students who clear the entrance but appeared for compartment exams in 12th boards.
Anyhow, this is the eligibility criteria for admission into BTech in MIT:
- "10+2 or equivalent with Physics, Mathematics, and English as compulsory subjects along with Chemistry or Biotechnology or Biology or any technical vocational subjects as optional with a minimum of 50% marks taken together in Physics, Mathematics and any one of the optional subjects"
- No age-limit.
Admission to B.Tech and B.Tech (Lateral Entry) is based on a valid score in MU OET, Manipal University Online Entrance Test, and basic eligibility is that a candidate must have passed 10+2 with 50% marks in aggregate., with or without compartment.
Manipal University Online Entrance Test, MUOET, is a university-level exam annually conducted by Manipal University for admitting candidates to various UG and PG degree programs.

- Exam: Online/computer-based
- Last date to apply: April 2, 2019 (Btech), May 8, 2019 (Btech LE)
So, here you have your answer:
Yes, you will still get admission even if you mess up your board exams without securing 80% and above, or worse, get a compartment in any of the subjects (which you'd have to consequently clear), provided you clear the entrance exam, MUOET.
