No, there will be no problem even if you got your name changed. Just make sure that   while filling the application form you write your name as per your class 10th certificate because it is mandatory to fill in your details like your name, date of birth etc in neet application form as per  10th certificate .

What you need to do is just  while reporting to the college after counselling for admission submit your certificate of name change so that you can get registered with your new name for the admission in the college.
