i registered my mother name with her own sername because she is a gov employee for ssc je ,and in my certificate it is with my father's surname . will it cause any problem for document verification in ssc je

No, this will not be a problem with either your mother or your document verification. It is not a rule in India to have the same surname as your mother or father, you can choose to drop your surname and it will never be a problem. It is also not a compulsion for a wife to take their husband's name. So, you can rest assured that this will not pose a problem in your document verification in SSC JE.
