No your physical education's marks will not be adjusted against the marks of Physics subject, this is because Physical education is an additional subject but Physics is a main subject of class 12th, so if you are fail in Physics then you will be considered as fail in overall class 12th.
Now what you can do is you can appear for compartment examination if you get failed in Physics and if you get passed in compartment examination then you will get new marksheet where you will be considered as pass.

Unfortunately, I would like to say that, if you're failing in Phyiscs subject in yoru finals class 11th, then you'll be considered as fail in overall result of the final examination. Your Marks in PE (Physical Education) will not be added to yoru Physics subject or any other subject, so it wouldn't help you in scoring more marks in Physics.
