I want to ask that when we fill web registration and in that we fill 10th percentage according to top 5 subject in place of 6subject than there any problem arises afterwards in graduation or not.

There will be no problem as such. You can still fill your graduation form. Unless the institute has specified or asked for 6th subject.
There will be an option available as NA means not applicable.
There will be no problem as they'll ask you to submit a copy of your 10th as well as 12th marksheet.
