NOT AT ALL.
Out of all the colleges that I appeared for only One of them asked me which exams did you go for?
Its never a hindrance. It totally depends on the candidate which exam he thinks is suitable for himself.
There is no further problems that you will face while preparing or while appearing for the colleges that accept these exam scores.
But the only thing is without Cat you cant get into IIMs. Rest is all okay.
All the best

Hi Anuj,
If I'm understanding it right then you want to appear for other MBA exams (XAT, IIFT, NMAT, CMAT etc.) and skip CAT. You can certainly do that. It's totally up to the candidates whether s/he wants to appear for the exam or not. It will not hamper his or her selection in other exams. So, you do not need to worry at all about this.
All the best.
