No you don't need to worry about that.Your Compartment exam ( class 12th ) percentage would be considered for admission in any college or course and believe me it won't affect your admission process.You may have to appear for entrance exam of the course which you want to opt.

Summary: Sometimes, when there is entrance exam conducted for any particular course and the student has scored good marks in that exam and cleared the cut-off and other requirements only require him to pass in his class XII, then after passing the compartment exam, he has passed class XII and also cleared the entrance exam. No college can hold the admission of such candidate.
