If I have attempted all the sections in Part 2 in KVPY SX Stream, how will the total Marks be calculated?

If you have attempted all the four sections in KVPY, then as you said you appeared in SX stream, you had to attempt any two out of the four sections, but don't worry there is no loss in attempting all the four sections because in this case marks of the best two out of the four sections will be taken into account for calculation of the final result.
