If I pay seat acceptance fee of Rs40000 in wbjee counselling and opt for upgradation and after 3rd or mop up round don't take admission in the college will the fee be refunded.

No, you will not get any refund in that case because if you will lock a seat and if go for upgradation and in the final round you opt out from taking any college then seats will be wasted and hence you will penalized.
