If I refuse to take a seat in JoSAA counselling, will I be refunded with the security deposit?

Yes the refund option is available , but only till the round 6 results , you can withdraw your seat. A processing fee of rs 1000 will be deducted and rest of the amount will be refunded online.
Your allotment will be cancelled and you will be out of counselling process.
You can only apply for refund if you haven't already accepted the seat and paid for it by reporting to RC.
