If I want to do company secretary with my graduation. So what will be better should I do CS with B.COM or CS with BBA?

The decision of taking up B. Com or BBA while you try to pursue Company Secretary is entirely up to you. If you are interested in accounting and finance, B. Com should be more suitable for you, however if you plan on getting a managerial education and learning more about business administration, BBA is a better choice.
