If we do BTech in civil engineering, then can we do MTech in IIT with any other branch after clearing GATE??

You are allowed to choose any other paper other than your B.tech discipline paper that you want to appear but you must fulfill the eligibility criteria of the respective institute in which you are seeking admission. For example if you wish to get admission in a specialization 'A' and the eligibility criteria to get admission is that you must have passed your qualifying exam in B.tech Mechanical Engineering then you are not eligible for getting admission even if you qualify in GATE exam since you haven't fulfilled the eligibility criteria.

Yes, absolutely you can give GATE exam and get admission into an IIT for pursuing M Tech degree.
According to the eligibility criteria for GATE examination, you need to get a Bachelor's degree in Engineering or Technology from any college or university.
If you have pursued Civil Engineering or are pursuing it , and want to take admission into an IIT for a M Tech degree program then you have to give the GATE exam for the particular branch by selecting it as your exam paper in GATE. For example, if you are studying civil engineering and want to pursue CS in IIT, then you will have to study the whole syllabus of CSE B Tech degree to give the CSE GATE exam paper.
Similarly, it applies for all other branches as well.
