Both the courses, you have mentioned are great to have a good career ahead. Biotechnologist as well as Agriculture specialist are of great demand now a days.
The basic difference which can be drawn is that, if you go for the course of BSc Agriculture, then after your graduation you have good possibility to go for the Agriculture related jobs in Government as well as private sector. So after the BSc course, the job perspective is greater in Agricultural science after the course. Now if you go for the BSc Biotechnology you need to atleast complete the course of MSc in Biotechnology, in order to have a stable and better career.
Now if you are interested in either of them, then I would recommend you to go for the course of BE/BTech in Agriculture or Biotechnology instead of BSc because, the job perspective and the salary packages are higher after the BE/BTech course. Now its you choice, based on your aspirations you should choose the field.
