Hi Akhil,
It depends on what do you want in your career.
Agricultural Engineering: Agricultural Engineering relates to the science and technology of producing food grains. It applies principles of engineering science and technology to production and processing in the field of agriculture. Here the knowledge of agriculture principles gets combined with the disciplines of animal biology, plant biology and also principles of Mechanical, Civil, Electrical and Chemical Engineering
M.Sc Biotechnology: The field of biotechnology uses living organisms to generate controlled processes or even final products. Students pursuing this degree learn about a wide range of topics. On the biological side, focuses may include genetics, microbiology, cellular biology, and biochemistry. On the design and engineering side, students may learn about subjects such as process design and genetic engineering. Some programs also allow students to focus on a subdiscipline, such as the role of bioengineering and bioscience in healthcare or food production.
In both the courses, there isn't as such high paying jobs in the initial phase of your career. However, if you do masters in Agriculture Engineering, then you'll get decent paying jobs easily.
