See it depends upon the examination for which you appear or the way through which you want to get admission. Like if you appear for JEE-Main or JEE-Advance then for admission to NITs/IIITs/IITs/GFTIs would only be done by JOSAA counselling so you will have to apply only for JOSAA counselling otherwise there are also university level counselling for which one can appear either on the basis of JEE-Main score or on the basis of their own entrance examination score.
