Domicile Certificate is the state level certificate, valid as proof of the resident in any particular state, whereas
Nativity Certificate is the certificate of your native place and mostly used as proof for the residence in any particular country.
So, they are not the same certificate.

They are do fulfill the same kind of purpose that is to prove your nativity but are quite different. Native certificate means it proves the residence on the basis of country that is which country do you belong. Domicile does have the same purpose but it proves it at a state level that is which state do you belong to.

Domicile certificate is used as a proof for showing or getting an academic seat in that particular state.
Whereas, nativity certificate is the proof of showing your nationality , that you belong to a particular country.
